Have a look in Steam>Settings>Controller>General Controller Settings and uncheck all the boxes. One note here is that there is an issue that sometimes occurs in Steam which causes controller issues. Try reassigning controllers and also try other games to see if they're fine in there. If it is then click Properties to test it - if it it's working in there then it should be working in all games that support controllers.
